Can a pre-2006 bike's VTEC be reprogrammed for the lowered 6,400 rpm activation or the newer ones? If so is it a big deal (price wise) and where's the best place to get it done?

I dont have a 6th gen, so forgive my ignorance, but why?
The simple answer is no, the ecu is locked & the only way to have the lower vtec kick in is have a ecu from 02-05 with wiring harness & if you want higher vtec kick in you need ecu 06-13 & harness. If you have a bike with HISS then you will also need the key to suit the ecu & barrel.

Yes. 7000 for the earlier bikes, 6400 for the later bikes.
And yes, you have to swap ECU's and wiring harnesses, as the plugs are not the same, and (probably) the pinouts are different as well.
Maybe, maybe, you could re-pin the earlier wiring harness into the later plugs and hook to the later ECU, IF they share the same variety of plugs and pins, AND you wanted to pore over the wiring harness and find the differences and could match the wires functions to the new pinout. Maybe.
Probably easier to swap harnesses entirely.
