Hello all!! This may be a dumb question. How do I stiffen the OEM rear shock on my 04 VFR? I cannot find my owner's manual to look and see if says anything about it. Also, do I need to get a special wrench to do so? I have lowered the bike by way of replacing the dogbone. Now the rear scrubs if someone is on the back. I'd like to stiffen it up a bit to keep that from happening. Please help me in any way possible.

Yep, exactly. Your bike should have the tools under the seat.
It sounds like you do not want it softer. You need to tighten up on the spring for more pre-load or "stiffer suspension.
It is very easy to adjust the pre-load on the VFR. Just make sure you use the right tool. One spanner is for the chain and the other the shock. There is an extension that should be on the left side under the seat. The tools in a bag on the right.
Even on a non lowered bike, pre-load should be adjusted when adding a passenger or more weight.
You can also set the rebound a half to full turn either way and see what happens. I woulld start with a half turn softer.
