I have a 2004 VFR with around 19,000. Never had an issue, etc. I rode without earplugs the other day and I noticed when I down shift, doesnt matter what RPM, and the bike "engine brakes" I hear a tapping or knocking noise. When I pull the clutch in it stops and has me baffled. Any ideas?

Not that I can recall and only when closing the throttle but stops when pulling in clutch while coasting. Ill check but I dont believe so. If it was a CCT it would happen while at idle as well? What about while accelerating?
CCTs make most of the noise on decel. It can be heard a bit by revving (specifically when it comes off the revs), but is heard best when moving and coming off the throttle. If it's an arhythmical (sp) klacking/tapping noise, that'd be my bet. If it sounds like marbles in a can or somewhat like a crackling fire, that'd be detonation. But I've never heard of people having detonation issues with our bikes, so my money is on CCTs.

I'd also look for stuck chain links which won't rotate.
I agree with kaldek, check your chain. Mine made a knocking / slapping sound on decel at the end of its life.
Ya my chain was doing the same thin last year when it was in need of replacement.
Crap, didn't even think about the chain. Yeah, that's more likely the culprit. Obviously, the easy way to differentiate between chain and CCTs is whether the noise comes when revving at a stand-still, but at 19K miles, the chain does make more sense.

I'd agree - closed throttle and clutch in with no noise is a chain that needs adjusting or replacing.
Pop it up on the centre stand and adjust the chain. Mine did the same thing after stretching a bit and was clunking lightly again the chain guard and swing arm - light rapping sound.
CCTs (Cam chain tensioners) will make noise when your bike is idling and out of gear, along with when you ride the bike, so you'll be able to tell.
