The '00 added a catalytic converter,O2 sensors and ditched the manual "choke" in favor of an ECM managed circuit, so I think you would run into some problems, especially when the engine is cold and at idle.

Different FI systems on 98-99 vs 00-01, i think one is a closed loop system and the other is open loop.
Keep looking for the correct ECM.
The choke isn't controlled by the ECM. There's a "wax element" that holds the choke open when the bike is cold, coolant flows through it, and once coolant gets warm enough to melt the wax element the choke comes off. That part should be fine between the two different computers.
You're still SOL though because the 2000-2001 has oxygen sensors, and may have other things different as well. Even if that was the only difference, you'd basically need to ensure everything else in the wiring harness matches, and then somehow install resistors where the O2 sensors were to keep from triggering the FI light.
The other issue is that the 2000+ ECM is a faster, more sophisticated unit that resulted in more power and better fuel control than the 98-99; if I were you I wouldn't WANT to use the 98-99 unit, even it did work.

I didn't think it would work but the seller advertised that it will. I'll keep on looking for the right one. I don't want to buy a new one since I'm only 87 percent sure the ECM is the cause of my problem. Which is the bike doesn't start due to no spark.
Anyone willing to put my ECM on their bike to see if it works? Let me know and I'll ship to you.
