So I've removed all the PAIR hardware ('90 VFR, 49-state) and am wondering about the three vent tubes exiting the rear of the carb rack. Are they to be plugged? I do know that plugging the largest of the three will kill the engine, what about the smaller two?

The large one definitely has nothing to do with the PAIR system. I don't believe the smaller ones do either. I would recommend rechecking to see where you disconnected the other end of the hose. The PAIR system ties into the airbox at the front and the front carbs on the side onto small brass ports.

The large one is for the air supply to the slide chambers.  That should have the sub filter attached to keep dirt out of the slides.  The other two are air vent tubes that should be loft open to the outside air just the way they are.
