So here's the issue, I'm getting ready to put my bike away for the winter, and I can start the bike but as soon as I let go of the starter switch it dies. If I hold the switch down stays running? I'm going through the wiring diagram, but is there some common issue I should check right off?
I don<t think so, cause If the switch is in the OFF position it won't crank. I did just realize I don't hear the fuel pump cycle when i flip the kill switch on and off. I just removed the rear fairing and am going to see if I get power to the fuel cut off relay, and work my way back from there.
Is it running, or just the starter spinning the engine?

It runs as long as i hold the starter switch. The pump does not prime however when the kill switch is toggled, and the fuel cut relay is not switching. It seems the ecm is not giving the required ground. Which tells me the is an input it is not seeing.
What is the definition of "runs"? Like its spinning over and maybe getting combustion in a couple cylinders, or you can actually give it throttle and increase the rpm?

Runs normally! firing on all cylinders and responds to throttle fine. The one known issue I have right now is the lack of fuel pump prime when the kill switch is toggled. the fuel cut relay is not switching, I believe because the ecm is not grounding the relay's coil I checked continuity and between the relay and ecm and it's fine 0.1 ohm's.
I just went out and double checked the side stand switch, neutral switch and clutch switch function and all are working normally in terms of function.
Sounds like you have some weird grounding issues going on there mate - the ground circuit gets completed when you hit the starter but not when you don't.
Have you considered hotwiring the fuel pump? There's a bunch of tests I would do, always starting at the black/white wire from the engine stop relay (need to see 12 volts there when engine stop switch is in RUN position).
After that you move down to the fuel pump relay and so on.
Ok, here is where I am at. The ECM is not providing ground to the black/brown wire for the fuel cut relay when the the kill switch is in run. It does however when cranking. The engine stop relay does send a 12 volt to the ecm when the kill switch is in run.
Well, I'm running out of ideas here. I've contacted a friend with a 2000 to see if he'll let me try his ECM. at least that way I can either confirm or eliminate it as a cause. If anyone else has any ideas... I'm open to try and check anything while I've got it apart.
